"Simple. You might have benefited from being in the right group at the right time.

Research output generally correlates with academic performance. Most students who do great research have the ability and the focus to do well academically. So if we see a divergence of the two, we will have doubts. One simple explanation is that the student is in the great group with high productivity, and if he/she is not the first author, probably did not contribute that much to the effort. Another possibility is that the student has narrow interests, and only works well on things he/she likes. That's not the type of student most faculty want to hire.

I think the better question is: "if you have good research experience with papers (and assuming you contributed significantly to the effort), why didn't you do well in classes?" That would be my question.

Remember that grad admission is very competitive at good schools, often with accept rates well below 10%. You're not "innocent til proven guilty," more like the other way around. Faculty are not obliged to give you the benefit of the doubt when there are better qualified students with zero questions in their record."
