You need to be aware that there is a limit on how long you are out of the UK in order to register (for BN(O) passport holders only) or naturalise to become a British Citizen.

The usual limit is 450 days outside of the UK in five years with no more than 90 days in the final year.

The 450 days in 5 years and 90 days in the last year requirements are outlined in subsections 4(2) (a) and (b) of the British Nationality Act 1981. The Home Secretary can ignore subsections 4(2)(a) & (b) under subsection 4(4)(a) of the same Act -

treat the person to whom the application relates as fulfilling the requirement specified in subsection (2)(a) or subsection (2)(b), or both, although the number of days on which he was absent from the United Kingdom in the period there mentioned exceeds the number there mentioned

So if your rotation outside of the UK is 'Crown Service', then I would think the Home Office can ignore your absent from the UK for that rotation.

On the other hand, if you wish to naturalise to become a British Citizen using your HKSAR passport, the level of decision is higher. A Home Office AO can only exercise discretion for absents up to 730 days in 5 years and 180 days in the last year.

Civil Service Administrative Officers are the front line staff at government departments.
